How did Alice survive the crash?
How did Alice survive the Wesker plane crash at the beginning of the film… without a scratch? She had her powers taken away i.e. no Wolverine-like healing factor. She was not strapped into a seat and went flying forward when the plane hit.
Alice is shocked to have survived and reactivates the Red Queen's device to get answers from the AI. The Red Queen explains that the anti-virus destroyed Alice's infected cells, but her healthy cells survived and so did she.
In Resident Evil: Apocalypse, Alice discovers that she has been genetically altered by exposure to the T-virus. Alice is explained to have adapted to the changes from the T-Virus, merging human characteristics and enhanced strength, speed, and agility as well as a limited degree of superhuman healing.

With the entirety of the Victory security team after her, Alice is able to narrowly squeeze through the gate that leads to her escape from the simulation. And just as the title flashes on the screen, we hear (but don't see) Alice gasping for air as she wakes up from the perfect nightmare.
Though the program was officially closed by Wesker, the head of Umbrella appeared to make the declaration final when he robbed Alice of her t-virus abilities with a serum that destroyed the t-cells in her system; Alice was rendered "human", forced to fall back on her skills learned as an operative.
Wesker's injection contained an antidote that removes Alice's powers once she uses her telekinesis and Wesker leaves her to the Melange, but Alice manages to get into a bolt hole on the White House grounds and survive.

Apocalypse ends with Alice being allowed to leave by Dr. Isaacs, who gets picked up by Carlos and Jill in a black truck. Isaacs sees right through their false guise, but no attempt is made to stop them, presumably so he can out Alice's newfound powers in the wild.
